One thing I did notice is your metal bar factories (next to the miners) have their STORE register set to the storage building but also to a bot that is doing deliveries around the base. You could also try setting some buildings to only be serviced by flying units in case some drones are getting stuck trying to deliver. Let me know more specifics if there is something I'm missing.
